Genome-wide association analysis of anthracnose resistance in NPGS Yemen sorghum [Sorghum bicolor (l.) Moench] germplasm

Abstract
Sorghum [Sorghum bicolor (L.) Moench] is the fifth most consumed cereal in the world. Nevertheless, the productivity and profitability of sorghum is limited by the fungus Colletotrichum sublineola, the causative agent of anthracnose disease. Currently the most adequate and economically feasible strategy to control anthracnose is the use of plant breeding strategies for the selection of genes encoding resistance phenotypes. However, only a limited number of resistant sources are used by the sorghum industry to cope with the rapid evolution of this disease and its potential to cause outbreaks of catastrophic consequences. Hence, the identification of new sources of anthracnose resistance and the improvement of the effectiveness and durability of the resistance response across sorghum crops is imperative. To this end, in this project, the National Plant Germplasm System (NPGS) Yemen core collection which consist of 394 accessions was genetically and phenotypically characterized to identify new sources of anthracnose resistance. Genotyping-by-sequencing of this core collection identified 156,354 single nucleotide polymorphisms located within or adjacent to 23,064 annotated genes. Population structure analysis found that 79% of the accessions in the core belongs to six ancestral populations with pairwise FST values ranging from 0.15 to 0.32. For most of the accessions, genetic diversity was moderate as indicated by an average pairwise genetic distance of 0.69. Anthracnose resistance response evaluation across four field experiments found that 27 accessions were resistant to anthracnose, using a scale of 1–5 as follows: 1 = no symptoms or chlorotic flecks on leaves; 2 = hypersensitive reaction on inoculated leaves but no acervuli in the center; 3 = lesions on inoculated leaves with acervuli; 4 = necrotic lesions with acervuli observed on inoculated and bottom leaves with infection spreading to middle leaves; 5 = most leaves are dead due to infection including on the flag leaf. Genome-wide association scans for anthracnose resistance response were performed on 139,593 SNPs using the fixed and random model Circulating Probability Unification (farmCPU). A significant association was found in a 45,387 bp genomic region in linkage disequilibrium at the top of chromosome 2. Candidate gene analysis within this genomic region detected nine annotated genes, including Sobic.002G027700 which encodes a threonine protein kinase and domains containing regions of leucine-rich repeats, which are features associated with resitance traits. The 27 anthracnose-resistant accessions identified in this study, together with the nine candidate genes found to be associated with that resistance, provide guidance for the selection and further development of anthracnose resistant sorghum.

El sorgo [Sorghum bicolor (L.) Moench] es el quinto cereal más consumido en el mundo. Sin embargo, la productividad y rentabilidad del sorgo está limitada por la enfermedad de antracnosis, causada por el hongo Colletotrichum sublineola. La estrategia más adecuada y económica para controlar la antracnosis es el uso de genes de resistencia. Actualmente, la estrategia más adecuada y económicamente factible para controlar el antracnosis es mediante la técnica de selección de genes codificantes a fenotipos resistentes. Sin embargo, solo un limitado número de fuentes de resistencia están siendo utilizadas por la industria del sorgo para afrontar la evolución rápida de esta enfermedad y su potencial de causar brotes y consecuencias catastróficas. Por lo tanto, la identificación de nuevas fuentes de resistencia y el mejoramiento de la efectividad y durabilidad de la respuesta de resistencia en el sorgo es imperativa. Para tal fin, en este proyecto una representación de la colección de sorgo de Yemen perteneciente al Sistema Nacional de Germoplasma Vegetal de Estados Unidos se caracterizó genética y fenotípicamente 394 accesiones para identificar nuevas fuentes de resistencia al antracnosis. El genotipado por secuenciación de esta colección identificó 156,354 polimorfismos de un solo nucleótido ubicados dentro o adyacentes a 23,064 genes anotados en el genoma de referencia del cultivo. El análisis de la estructura poblacional encontró que el 79% de las accesiones de la colección pertenecen a seis poblaciones ancestrales con un índice de fijación (Fst) de un rango de 0.15 a 0.32. La mayoría de las accesiones tienen una diversidad genética moderada con una distancia genética promedio de 0.69. En cuatro experimentos de campo para evaluar la respuesta de resistencia a antracnosis se encontró que 27 accesiones eran resistentes a la enfermedad, usando una escala de 1 a 5 de la siguiente manera: 1 = sin síntomas o manchas cloróticas en las hojas; 2 = reacción de hipersensitividad en hojas inoculadas pero sin acérvulos en el centro; 3 = lesiones en hojas inoculadas con acérvulos; 4 = lesiones necróticas con acérvulos observadas en las hojas de la parte posterior de la planta extendiéndose a las hojas centrales; 5 = la mayoría de las hojas están muertas debido a una infección, incluso en las hojas del tope de la planta. Un análisis de asociación del genoma completo para la respuesta de resistencia a antracnosis se realizó utilizando el modelo fijo y aleatorio de probabilidad circulante (farmCPU) con 139,593 SNP. Se encontró una asociación significativa en una región de 45,387 bp en desequilibrio de ligamiento en la parte superior del cromosoma 2. El análisis de genes candidatos dentro de esta región genómica encontró nueve genes anotados, incluido el Sobic.002G027700 que tiene dominios de proteína quinasa treonina y repeticiones ricas en leucina, ambos asociados con genes de resistencia a enfermedades. Las 27 accesiones resistentes a antracnosis identificadas en este estudio, junto con los nueve genes candidatos que se encuentran asociados con dicha resistencia, brindan orientación para la selección y el desarrollo posterior del sorgo resistente a antracnosis.
